When your ship turns against you
You may have already discoverd already that when you defeat a boss galaga that has one of your ships, you can control both! Sometimes however, you might accedentally destroy the boss galaga before he starts to attack (while he's idle), and your captured ship is now independant! Thankfully, he doesn't have to be evil forever, just avoid shooting him until the next level.. and keep your eyes peeled! He will appear at the end of a line of enemys flying in!
How to manually control the Boss Galaga's Tractor beam!
it may seem very unpredictable at times when the boss galaga attempts to take you into it's tractor beam, HOWEVER, you actually have some control over when the boss galaga uses it!

the tractor beam will only trigger when there are at least two or more boss galaga in the playfield. When the first boss galaga makes his first move (after getting to his initial position), you have the option to kill him. The next move for the other boss galaga will always be the tractor beam!
RANDOM BONUS FACT!!
Back in the day, a sequal for this game came out: Galaga 3! (Oddly enough, no 2..., although it should be noted that galaga was a sequal in itself to a game called "Galaxian") On the topic of getting captured, in galaga 3, you could have up to 4+ ships at a time!
deh endz
...That's about it; Galaga in itself is pretty much self explanitory, but at least there were a couple of factoids in here :P

You also may have additionally noticed, this is my first guide! This whole "guide" thing is rather new to me, so I'm welcome to any feedback from you guys ;P

Anyway, enough rambling; thanks for actually reading this, and happy bug blasting!

Thank you, I was wondering why sometimes the captured ship wouldn't become allied immediately when destroying the enemy sometimes.
