@OniFire - that's really hard to say. Given that the great houses are woven into the main quest, each one could be argued for. Factions are also treated as a means to an end early on in the main quest - a requirement for getting the experience you need to deal with the problems Caius gives you. Doubled with the fact that your Nerevarine could or could not be dunmer, and their own interests, there's definitely no wrong answer.
There is a "faction" called the Twin Lamps that works on liberation that might cover what you're thinking of. Miscellaneous quests are outside of the scope of the guide, but UESP covers it well enough https://en.uesp.net/wiki/Morrowind:Twin_Lamps
Freeing a certain amount of slaves opens up a quest giver and some activities.
