When you set Prop&Tree Anarchy to On, it turns off the collision for trees and props. The game normally doesn't delete trees (and rocks) when you build over them, it just hides them. They still count as existing trees, and still use system resources. The mod simply un-hides them.
This also means that when you build roads, houses, etc, the trees will stay in place and appear through the building.
Make sure the 'Unhide all trees on level loading' is unchecked in Prop & Tree Anarchy mod's options. If that's enabled, it shows all previously hidden trees.
The best option is to delete the trees manually before you build, but that of course doesn't solve the ones on the map growing through the roads.You can delete the trees by using right-click with the tree brush, or with Move It's Marquee Tool set to Trees. If they're outside the city limits you can use 81 tiles or Cross The Line. :)

A second load is when you load something after already having loaded something else in that session. If you're using mods you should always exit the game completely between loading screens. Don't load something from inside a city/map/editor, and don't quit to the menu
