Shortstop does (way) more damage per second. If you can't land 4 consecutive shots on target it means your aim sucks and you shouldn't be playing Scout in the first place. Scattergun is for noobs who can't aim.
As soon as you know your enemy is on low health you finish him off with pistol. If the enemy has more than 50hp you should reload. Shortstop should always be used with the Pistol and never with the madmilk. If you run out of pistol ammo, reloading 4 shots is fast. Reloading 4 shots with Scattergun is a lot slower. If you can aim Shortstop will always outdamage the Scattergun at close range if you have the pistol as sidearm.
