There is no first rune that you must collect. Just about any rune (minus Master Magi, Fire, Shield, Potion, and adventure runes) can be collected first. While the Lightning Rune is listed first in the Ancient Book of Wisdom and on the quest selection screen, the game permits you to collect most quest runes in any order you please. That being said Lightning does make a good tutorial and first rune to recommend.
