While some shows/manga may explore a few of those themes, they usually only do so superficially. FMA:B is rare in its scope. It really is amazing that something this complex didn't collapse under it's own weight. It's entirely due to the skill of Arakawa's writing that it doesn't. That's probably the main reason why the first adaptation failed: the director tried to tinker with Arakawa's themes and ended up with a muddled mess by the end of the show.

I don't think it's overrated at all.

Not only is this show entertaining, it has great characters, and it tells a good story. But, the main reason this ends up on my masterpiece list is that FMA:B has many layers. If you want to dig below the surface, there's a lot of thought provoking material. Over and over again, you'll find themes that are repeated and explored from many different angles. Take the titular theme of Brotherhood. It's explored in many ways: through the brothers Elric, the brotherhood of the homunculi, the brotherhood of the military, and the brotherhood of the opposition to the Father's plan. Other themes include sin, fatherhood, duty, healing, war, evolution, knowledge... I can go on, but I'll stop here.
