Deus Ex: HR
That's all I got so far.
:P First Crysis was better.
Mass Effect 2 is highly debatable because the story itself was the characters and the "main plot" was nothing but a driving factor to introduce the characters. That plot was actually poorly done with heavy handed reveals and an almost complete lack of emotional connection.
Mass Effect 1 was great but it was fairly generic. It's execution was what set it apart, not so much it's content. To say it had a good story is a bit inaccurate as a result.
I can't really name a single game that I've played whose story really excelled. Usually there's some other part of the experience that sets it apart.
However if I had to choose it would probably be Deus Ex Human Revolution for me. Mainly because it really nailed the political and existential struggle inherent in the setting and, although the story was a bit silly, it was still really well executed and engaging.
If a game can get me invested in a story about the Illuminati, I say it succeeded.
