1) It's a video game.
2) It's a fictional video game or in simpler terms for the layman, art.
3). If they sincerely studied Japanese history and culture then they would know some women engaged in martial activity.

Boycotts rarely have anything to do with the merit of the product. They are so named because they were originally devised in the 1880s as a method as striking out against their namesake Captain Charles Boycott, by effectively exiling him from society without actually needing to send him away as would be the case in a normal exiling. You could argue it was not really a fair tactic in his case either. Evicting farmers who could not make rent was part of his job as a land agent.
Indeed, for a boycott to be effective, it has to be against a product you would buy under ordinary circumstances, since otherwise the boycotee does not lose business.
We can argue all day about what causes are worthy of boycott. I'd rather separate the art from the artist in such a case myself. However, it is ultimately up to each person to decide how they vote with their dollars.
Unless the protagonist go around shouting to everyone in game "Heyyy I'm LGBT respect meee" or doing something similar in story, I'm pretty ok with female protagonist.
Ugly model can be fix with mods.
