If yes, there few ways to tell steam that said game is running, that main goal is to trick client thinking game is running, can use any portable standalone application just place it in game folder, and rename it file to game .exe that steam be running. As long it see it running, you can go ahead delete game save files manually, or move them somewhere else if you wish to keep them. Once done force close the application that pretended be the game, this will prompt steam to sync deleting what on the cloud.
If you're trying to make game run with said save files, using mods, some games holds data from mods which requires it to function, and without the mod installed that needed, or unless using our of date, or uncompatible latest updated version causing the issue then can't use save file at all due to the said mod. Can try Nexus mods if the mod you're trying to use is there, as Nexus mod should have history of older version, unless the modder removed it for whatever reason.
If game can't read any of your save files, then this could be permissions issue, or something messing with files & permissions for game, or client. Example using cloud service apps like OneDrive, GoolgeDrive, or etc which is deleting, corrupting, or even replacing files. Another thing can happen is using 3rd party anti virus that doing false positives quarantine, or if using something that hooking into apps causing thing not work correctly.
High chance is if you left mods which wasn't deleted, and causing game not work correctly as it should be.
These are guess on what I can say, but you can check on PCGamingWiki see where save file location, and check if the save files are there.
Right click on game on steam via Library > click on properties > check beta tab, and see if there different versions in that page.
