Yep, running Arch linux. I thought it would not be an OS-controller issue, when testing controller inputs in steam, steam recognises all of my button presses perfectly. But I guess it is, and to be honest "native controller input" might not have been a solution after all. Thanks for clarifying!
I tested my controller with pizza tower and had none of the same issues, recalled while installing steam, steam wanting something to do with 32 bit and fully ignored it hoping it would not be a problem. Switching to the beta for 32 bit has fixed the controller problem, but given that pizza tower is 64 bit i'm not fully sure why this fixes it.
I'm writing here because it looks like switching to the beta 1.4.3.2 has resolved the issue for me, thank you @christmas!
I've only tested this wired so far.
That doesn't seem like much of a fix.
I've tried playing Hollow Knight on Linux Mint 22.1 and Ubuntu 24.04. Can confirm, a Nintendo Switch Pro-style controller is a complete mess. Half the controls are mapped wrong within the game and cannot be fixed, despite working correctly in the Steam Controller settings.
I might give Input Remapper a try. TBD whether it does anything.
