Best case scenario, you can safely relock the achievements so you can unlock them all over again.
Worst case scenario, the achievements become unearnable due to permanent corruption.
Even using the reset_all_stats command via Steam Console can backfire.

It doesn’t work for all games, though-and sometimes the achievements come back in a week or so even if you haven’t launched the game since resetting them (Speaking from personal experience using the Steam Console method-can’t speak for SAM).
What does it do for those games?
Witcher 2 tracks achievements through the game's internal system (not external = managed by Valve) so there's a chance using SAM to relock the achievements may cause issues, like immediately re-unlocking all the achievements when launching the game.
You'd have to disable steam cloud, delete local save files, then relock the achievements before launching the game.
Disclaimer; There's still a risk some achievements may break, making it impossible to re-unlock them.
I don't know about SOMA.
