If a game is bundled with a game you already own, you can buy the bundle (assuming it's a "complete the set" bundle) and get both discounts at once. That's probably what the search is showing you.

I see it showing as $5.99 USD in search, reflecting the sale price of $5.99. They show the discounts applied when you search for a game.

Same. In search results the game price is $5.99 USD, the Store page shows the same price for the game.

But the game Crosscode is part of a bundle. "The RPG Bundle" https://store.steampowered.com/bundle/27131/The_RPG/
... which does appear to be a "complete the set" bundle, since I cannot select it as a gift purchase. The game is shown at $.5.99 USD in the bundle, but I would pay $4.79 USD for the game because of the additional 20% bundle discount.
(The prices you see may be different due to regional pricing.)
