Bug or accident?
So I'm playing through the tutorials and I'm on the mission right now where I'm supposed to destroy Rome, everything has been working fine but last night before I went to bed all my units became invisible, same goes for enemy units now that I moved into Romes area.

So it's quite hard to do some things, like planning attacks and movements, I also don't know if I still have some units set to "sleep mode".

So....is this something that just happens some times? Or is there a button I might have clicked that makes every unit invisible?

Alt+Z to hide units? Check out the hot keys section in the manual.

Oh I don't check manuals (since the 90's when you had to), but I did look through the settings/options but didn't see anything there. Might have missed it though cause there's quite a few of them =)

But thank you, if it happens again I might remember how to fix it....or at least remember that there's a way

There are a few hotkeys that will hide things while pressed, but nothing should be making units invisible without actively pressing the hotkey for it. Sounds like a bug. If it's still happening after loading the save file, or it happens again, please submit a bug report using the in game menu or email the save to support@mohawkgames.com and we can take a look.

I managed to finish that tutorial anyway and in the next mission all units were back.

It's not at all impossible I accidentally touched Z while I was trying to get a tooltip or something =)

I run into some situations where the game is acting wonky, much like you describe. I do a quick save and a quick load and that seems to resolve it for me. I've also found that the game is a bit smoother if remember to quick save frequently. Not sure if this is a buffering issue or just an older PC or an older grognard.

The manual is beautifully written, a throwback to when manuals were large and really useful. It's definitely a fine read.
