Can allready imagine playing it lol
From my experience of such games, which are totally ignored by big companies and hardly ever picked up by indies... The development of such a grand scale game would take almost a decade to complete. And most of the time they never complete at all.
The good news for you is that I've seen the prototype of such a game in one of the last Steam events. A shame that I cannot remember the name of it but it was totally a pre-pre-alpha release anyways. You might want to look for this and keep an eye on it.

There should also be an option to order/decommission aircraft. The former for if you feel they are necessary to survive longer, the latter for if you have so many aircraft of one type they take up too much space either on the deck (or in the maintenance hold if the deck has no more room).
The decommissioning would proceed just like in the campaign, only you create the "mission" to only fuel the selected aircraft type and send it on its way.
Another thing is the aircraft getting malfunctions/get damaged from combat ought to be more random. As it is you get one guaranteed problem free sortie after a visit to the repair bay, beyond that they return with a problem needing to be fixed or risk crashing on either takeoff or landing (with a very small chance to survive both but a guaranteed crash on next takeoff without maintenance).
Recon missions, such as the "brown" helicopter mission or radar/sonar missions don't get damages, but malfunctions that once in a while occur over prolonged uses without maintenance visits. This makes sense so I don't see any problem, though a tweaking on its randomness couldn't hurt if only slightly.
But combat damages should happen at any time, even the first sortie of a given aircraft/-s, though not all craft in a squadron should receive the same damage, only a random selection (which can include all of them in a really bad combat mission or none in a great one) The ECM plane of a squadron should be somewhere in between the recon and combat crafts in terms of overall frequency of damages/malfunctions.
Additional mission types would be fun as well. Extraction missions for Ospreys or Helicopters, which may only need fuel to perform but can still cause damage from fire taken during the process.
If you had access to Cobras or other kinds of attack choppers then they could have anti-helo missions or battle support for allied ground forces.
Planes could have escort missions, which may require a blend of several armaments and equipment; a balanced loadout if you will, in order to tackle any threat coming their way.
I'm sure there are other examples, but I think you all get what I'm saying
