Keystone and Strange Energy Readings
In terms of story and ending is there a difference between angering them with Keystone or boring them to death and making them leave?

As far as i know, it doesn't change the ending of a run in any way (except that you might die when they are angry).
That said, there is a background story to it, why they get angry, and why the keystone does what it does, which this is kinda the first hint to.

Does it mean I can hide it whole game and keep them neutral towards me? Or do they turn hostile at one point anyways?

I am torn between playing along discovering everything and actually finishing the game. Would you suggest hiding it for at least winning the game once? I am well upgraded and can destroy Raxact ships easily, but I assume these guys would be much harder.

in short: you can hide the keystone from them. They are not the strongest in my opinion in a fight, but their attacks cover a vast area and come fast, so it's hard to dodge. you might not even see them again in your run.

long version:
The being torn between discovery and survival is one of the core principles of the game, and the key to this is: it is your choice. Do you want to survive? How much discovery can you skills compensate for?

I personally recommend trying to get to earth first. Learn how to survive proper. Then, play another run when you feel like it, and start taking detours, taking risks like angering and fighting. hide the keystone.
The game is not really built that you go everywhere/land everywhere and still succeed. It's discovery aspect comes into play in multiple runs, since one will see different things, be it new stuff or combinations of stuff every run. There is a novel's worth of words in the quests and interactions, yet one can at max only see a quarter in one run.
