Mods not working
I need help, ive tried absolutely every fix that i saw, yet nothing worked.
It seems that its trying to load the mods, because the "used_mods.txt" file has the two mods im trying to load in it.
When i load the game in, it says "modded" in the top right corner, but no mods are loaded, so im playing basically vanilla.

I have the same problem like you. Tried to uninstall but not working.
Not sure if it helps, but maybe using the old modmanager does the trick https://www.moddb.com/mods/napoleon-tw-files-prior-to-ca-patch-april-2023/downloads/shogun2-files-to-add-main-folder-modmanager

Alternatively I could imagine deleting the data folder and then using verify integrity of game files could work. In data folder all you mods are saved. Kepp in mind deleteing it will remove all your mods and you have to subscribe them again.

Yep, i did clean reinstall and still nothing
only mod u need is last alliance mod- makes game a million times better, all the rest are just wasted time till u find this mod.

Well if nothing works then my solution for TWs always has been going to the games folder, in this case "C:\Program Files (x86)\Steam\steamapps\common\Total War SHOGUN 2" an delete everything in it and then use verify integrity of game files. It is basically like a reinstall just that it additionally wipes all scripts and temps and whatsoever could affect the game. Replays and save games and such are stored at a different location however Iam not 100% if may some data get lost that are important to you. But so far this has always fixed every bug for me.
