Report a translation problem
The epilogue takes place at a later time. It's unclear how much later, but however long it would take for Shuu and the others to solve the problems facing Tosaka and Ryouta.
There's no telling how large the underground facility is, and evacuating an entire school on lockdown means people are going to be coming and going all over the place. For Sakuya to have seen and positively identified Yuuya and One he would have had to been standing at the exit taking roll.

I also know that the epilogue is at a later place, however aren't the birds technically fair game to be shot by the humans now? Wouldn't it be unsafe to return?
That is a good point about Sakuya though, since he was also busy dealing with what was happening with Ryouta he probably wouldn't have noticed.
I imagine that government security forces would have pacified things by then.
