I think they'd be genetically modified if not grown into having an actual landing bay, bridge, and base area as to not interfere with the creature vitals.

You also might not have read one of the Stars Wars comic series. There's a race that came from outside the galaxy called the Yuuzhan Vong, they actually used organic weapons, armor, starfighters, motherships, and other bio-engineered devices. My Living Ship I named Coralskipper after their starfighters.

Nope! They have a hood-like bio-device that goes over their head and shoulders. That allows them to control everything just by thinking.
