For troubleshooting I would recommend to launch Ubisoft Connect, Steam and the game using admin rights [ubi.li] to ensure all permissions are granted for the change in settings to save.

Can you check if by any chance you don't have two instances of Ubisoft Connect Installed and one of them has the notification options enabled?
Also, reinstall Ubisoft Connect, and manually delete all the files and folders related to it:
There are files in its default installation location - C:\Program Files (x86)\Ubisoft\Ubisoft Game Launcher - but also hidden folders in C:\Users\[UserName]\AppData\Local\Ubisoft Game Launcher.
This is where settings files are stored.
After deleting all of them, when you install Ubisoft Connect again, run the installer as administrator.
Check the notification settings and try the game.
Sorry to hear that you still get interrupted by Ubisoft Connect notifications despite having them disabled.
You can disable the Ubisoft Connect overlay completely and no notifications will pop up after that. You can find it in:
Ubisoft Connect Settings > Interface > Enable in-game overlay for supported games

Who thought that having a huge box of text pop up whenever I complete an important step of the story game that I play in the middle of the screen was a good idea?
I don't know what's worse, having these garbage notifications ruin my immersion every time I do anything in the game or the fact that the settings that are supposed to turn them off do not work.
I'm sorry to hear that you're experiencing this issue. Have you tried disabling the overlay, as suggested above? If the problem persists, could you please provide a screenshot showing the issue? This will help us better understand and assist you further.
As you can see, the notification takes up a large part of the screen and is low quality. On top of that, even though the Ubisoft client is set to English, the notifications are still in Polish. I have completely disabled the Ubisoft overlay and all notifications, yet I still keep getting Ubisoft Connect notifications about challenges. How do I turn this off?!
