[SQUAD UPGRADE] Disappearing Gear Fix
If you're having issues with this, you more than likely have one of these mods installed:

Grimy's Loot (Mod updated, should no longer cause issues)
Rename Secondaries
ItWillTakeManyBullets
Enemyloot: Expanded Loot

(List will be updated if more mods create the same issue)

Due to the latest Firaxis patch, it bugged out these mods and caused upgrades in Engineering and the Proving Grounds to not apply properly to your troops and disappear completely. The author of Grimy's loot has patched his mod to fix the issue, but if for whatever reason you cannot update it, here is a temporary fix until you can.

1. Install the Ignore Missing Content mod to bypass the error message received from deactivating mods

2. Deactivate whichever of the aforementioned mods you have

3. Go into your game, and purchase/equip all neccesary gear, be it Predator Armor or Mag weapons

4. Save (And make a backup), close out, and reactivate the previous mods, and your issues should be solved (worked for me and several others)

Unfortunately no, haven't heard of anyone else having this issue without the use of these mods. My only suggestion would be deactivating your mods one by one to find the culprit.

The culprit appears to be 'ItWillTakeManyBullets' mod, which upgrades weapons but allows you to keep the old models. It's broken after the patch today.

Problem is now, I can upgrade all my weapons to MAG, but I paid for the shotgun upgrade already a while back and can't upgrade again, so I'm stuck with basic shotguns until I get plasma.

Well alright then, one step forward at least lol. I updated the list to include the mod you had issues with.

My guess is that any mods that changed armor, weapons or items can make this problem.
Since the way its done on the programming side has changed, so will it effect all mods that havent updated there code.
So check the mods you have and make sure the auther had updated them after the last patch went live, if they havent, then you need to play without it till its changed.
You can add Enemyloot: Expanded Loot mod to the list that adds to this problem.

I had all 3 of those mods. Removing only the third (It Will Take Many Bullets) made it so that I would acquire new magnetic weapon purchases, but it wouldn't restore the ones already made. Just a heads up if people want to know how to proceed safely.

I'm not sure if removing the other two will restore the other weapons but I doubt it and I haven't borked my playthrough enough to experiment. As it stands, my only way of gaining the missed magnetic weapons is by opening Rare versions of that weapon from the loot boxes provided by Grimy's mod. A fairly okay deal until I upgrade further or do a re-run.

As far as restoring your purchases, it seems there really is no way to do so, unless you get the new weapons from lootboxes with Grimys as you said. Hopefully all of the affected mods will be updated soon to fix the issues!
