Prerequisites:
For this solution, you need to have Lutris installed. Eesiest way (imho) is to get Lutris through Flatpak, but you can install it any way you'd like.

Instructions:

1. Copy your Pop3 game folder to another location (right-click -> manage -> browse local files, then copy the entire folder)
   
2. Open Lutris, click the "+" button to add a new game
   
3. Game Info:
   
   • Name: Populous: the Beginning (can be whatever you want)
     
   • Runner: Wine
     
4. Game Options:
   
   • Executable: path/to/your/copied/folder/D3DPopTB.exe
     
   • Working directory: It will pick a default path itself, so you can keep this empty (but it will prompt you every time you start up the game that you havent set this)
     
   • Wine prefix: /home/yourusername/Games/populous-the-beginning (can be whatever path you want)
     
5. Everything else can stay at default values
   
6. When the game is shown on the Lutris home page, you can right-click the game and add it to your Steam library
   
7. You will now have two Populous items in your Steam library: The one you bought on Steam, and the one you copied from Lutris. Ignore the Steam one, and use the Lutris one.
