2016 version seems to have some improvements to wallet system but the story is basically the same when compared to 2015 (or it seems to be, if someone knows about other differences post Kyoto, please let me know). 2016 version has some bonus love interest sights, not included in 2015. The games doesn't share savegame slots but they share read text for skipping function.
Well, so I tried running 2016 and then 2015 to compare it and seems both versions are basically same in terms of introduction and that 2016 includes even 2015 sights when you own both DLCs.
This is how the travel map looks when you got there:
If you choose 2015 (1.0.1) version when starting the game:

If you choose 2016 (1.0.2) version when starting the game:

In comparison the original game looked like this:

So it seems it's okay to play (latest) 2016 version only if you own both DLCs as it includes everything. It has all 2015 has to offer and more.
