I'm not saying the flight mechanics aren't good - I actually think I like them.

The learning experience is bad. Windows popping up stopping the action making the player click on a specific button is really frustrating and extremely counterproductive to the goal of getting the player familiar with how flight works.

Let them fly around, and say things to them while they do it. Under absolutely no circumstances should you stop time.
