I believe that based on the lore of Half Life and Portal, there are many parallel universes, for every event that happens many different outcomes. In this case, apparently, in a parallel universe, the Combine army was able to penetrate the earth and destroy everyone, and it is Alyx who is trying to shout to Gordon... (I decided, that it is Alyx by the similar voice)

I mean, it wouldn't surprise me if there are a few hidden messages in the music, it took people flipping the screams of the classic zombie around to find out that the host the headcrab is latched onto is very much still alive and capable of feeling pain, something that got highlighted even more in HL:A when you find a random zombie just pressing its finger onto a drawing of what you can assume is its own kid and itself.
