Well, I have the same problem and it's not just Dark Souls...
While Rocket League will detect my original xbox 360 controller just fine, Sonic & All Stars will not (yes, I have run the configuration.exe first).
I am ready to give this a try, but as a newbie I'd like to know how to re-enable these HIDs once I have disabled them, just in case I ever needed to (I run devices like the Orbweaver etc. that I don't want to suddenly malfunction by doing this).
If anyone could answer that, I'd be really grateful.
Go to Steam Settings >> Controllers and enable "Enable Steam Input for XBox Controllers"
Now your steam libraries will register one controller instead of two as Steam Input acts as a man in the middle between your computer and the game for controller input.
I imagine the same is true for other controller types.
