Overall these games have such great storytelling, that a somewhat underwhelming resolution/choice in the end doesn't spoil it too much imo. Especially with the extended cut dlc (it's free), which makes it a bit better.
Main reason why there was so much hate from the fans is because the journey to that ending was EPIC, so it generated a lot of hype.

The originally planned ending was apparently changed...but sounds much better than the ending we eventually wound up with
The motives behind Reapers attack (aka the main reason to play these games) are revealed in the third game.
Unpopular opinion: The ending is GREAT. One of the best in video games.
