Here are some possible things to do also, let me know if any of those help or don't help. It is odd if Steam does not remember the settings you do to it so I am interested in hearing how to fix that!

I guess the problem is that Steam tries to be "helpful" and maps the controller input to something else from what it originally is. Why it wants to do that I don't know but some of the steps above might help.

Unfortunately, there are various things that can go wrong since depending on your Steam settings, Steam may also try to add its sometimes unneeded emulation layer. Sometimes, getting ghost input might also mean it is getting that from some other controller (or a device that has been registered as a controller for some compatibility reasons).
