The scroll wheel adjusts Sam's speed, so it's easy to set him to never make noise and keep him moving as fast as possible. Using the joysticks was far less precise with constant throttling up and down in speed.
Shift is an odd choice for jumping but it also lets you vault low cover or climb things with ledges to grab. It follows other options like letting you quick release and fall from ladders and vertical pipes. You'll also need to use it to hold breath when aiming with he scope.
Spacebar is the interact key to grab guards or to open doors and hack terminals. To open a door slowly, hold space bar at the door and use the scroll wheel to "open stealth" and then release space to perform it.
For load outs, go with Redding's recommendation, as it gives you a mix of stealth and assault load outs so you can play around with all of Sam's tools. Don't be afraid to get spotted or to die and lose. Just think of what you did that lead up to that and avoid doing it again.

And you're in a stealth game where you absolutely positively have to get a headshot, first shot, or else you're in alarm mode and the whole level is alerted
Being able to move slightly better instead of just moving the camera around to re-orient your cardinal directions is a much much worse trade off
There isn't gonna be 30 foot wide head hitboxes like there is on a console game
