The lag is likely due to the game itself, caused by the amount of empires and ships. As for the custom names the only fix I know of is by playing with a little bit of code. I could write a quick guide for it.
Those settings have no effect at the moment, I can put that in the FAQ section.
Are you certain it is selected? Try unsubscribing and resubscribing and let me know if you're still having issues.

I've never seen this happen, are you colonizing somewhere close to them?
I unsubscribed and downloaded again, nothing.
Since the new update, its not available.
So is there any work arounds with the whole frame drop issue??
Steam version or non steam?
I realised that I have the full set of recommended mods installed and might be conflicting somewhere. Turns out it only happens when Alphamod is installed. Something in that mod causes the Infinite Empire to want a bigger clear zone than it has at the start of the game.
Edit: Otherwise it's pretty good. I usually fix the scenario by just conquering them.
They seem to make contact eventually if you leave them alone. I`m not sure why it`s doing that.
i.e. if I were to bump up the percentage from hundred percent to say, hundred thirty, would that change up the map?
Yes that effects it, I meant more about the empire spawning settings. Difficulty, Aggresiveness and habitable planets do affect the game. Fallen Empire, Advanced Empires and Clustered starts do not.
