The 9 gem types giving different effects, the ability to combine them to increase power but dilute their status effects, the ability to focus tactics differently each level using skill selections, the ability to return to previously completed levels and challenge yourself with newly unlocked alternate game modes, and the most important aspect is the challenge in finding the perfect risk/reward balance - because the same gems which you need to arm your towers are also used to increase the stakes, by calling tougher enemies in greater numbers for greater rewards...
You can really get your teeth into it by building the stakes higher and higher, so that every wave is incredibly tense, and all your towers are dealing massive amounts of damage. Combining gems to upgrade is a simple mechanic, but it's also extremely satisfying to craft higher and higher level gems, and if you want to get an achievement for crafting one of the top-tier gems before the final wave comes, you know you'll have to call hundreds of extra mobs to get there. It's all just exceptionally well designed.
I played the original flash game to death, and part of the reason I haven't played the shiny new version more is for fear of getting sucked in and basically never playing anything else again...
But since that's (wisely) been mentioned a few times, my two runners up are:
